the confession was basically she does nothing wrong so when castle asked her questions when she was sleeping she told him no because she didnt want to tell him that she had done something wrong but them she feels guilty that he was truthful with her and decides to tell him she didnt payed for the train and jump the turn style.

She wasn't crying because she jumped the 'stile, she was crying because she lied to her dad, who trusts her implicitly.
As the character is written, I think it does make it sense. She sees herself as the "grown-up"; that's a lot of pressure for a young teen to take on, and when she acted in a typical "teen" fashion (i.e. lying to parent), she just kind of had a melt down.
